Waypoints are markers which can be placed on in-game maps to identify destinations or routes.
A waypoint will appear as a colored icon on the map. It will also appear in the HUD compass when the Raider is heading towards it, no matter how far away it is. (Extraction point and Raider hatch icons only appear when the Raider comes within about 400m). It is not possible to place waypoints on the raid selection maps in Speranza.
When a Raider places a waypoint there will be a voice announcement along the lines of "Let's head for...". In multiplayer raids this will be heard by squadmates, and the marker will be placed on their maps too.
